Application of Next Generation Sequencing for genetic identification of AIK-C strain used for production of live-attenuated measles vaccine in Vietnam: Phylogenetic characteristics and total substitutions

Summary:
Measles remains one of childhood’s leading infections and can be fatal, but it is preventable by vaccine. The Center for Research and Production of Vaccines and Biologicals (POLYVAC), Hanoi, Vietnam has been successfully producing a single, live-attenuated measles vaccine using the AIK-C strain (POLYVAC_AIK-C) and is submitting a lot as the national reference candidate for vaccine quality control, which requires the phenotypic and genetic identification of the manufacturing strain. This study sequenced the full genome of POLYVAC_AIK-C strain using the Next Generation Sequencing technique on an Illumina platform. Sequences were used for comparison with those of Edmonston wildtype strain and all fully and insufficiently attenuated vaccine strains used globally. Results showed that the POLYVAC_ AIK-C strain belonged to genotype A. In the coding regions, it was most similar to the AIK-C 266286, only 4 differences at both nucleotide and amino acid (aa) levels, different from Edmonston wild-type strain 38 nucleotides and 23 aa. Substitutions were more diverse for insufficiently attenuated strains (41-75 nucleotides and 28-42 aa) compared to the fully attenuated ones (32-44 nucleotides and 17-26 aa). In the non-coding regions, the POLYVAC_AIK-C strain was identical to the AIK-C 266286 at aa level, different from Edmonston wild-type strain 11 nucleotides and 7 aa, and there was no difference between the fully and insufficiently attenuated strains, ranging from 9-10 nucleotides and 3-5 aa. It also shared 17 substitutions with all/almost vaccine strains, including 2 changes in the leader region differentiating between the wild-type and vaccine strains. The POLYVAC_AIK-C is a vaccine strain with stable genetic charateristics. Although different in development history, it is similar to other vaccine strains
